I hope someone can help with this.
My battery recently went flat on my 2009 2.0l TDI scirocco, as a result I had to jump start the car. Since then my phone function on the display no longer links with my phone or anything what so ever. When pressing the 'phone' button, all what happens is the music is muted.
can anyone suggest a way to get this to work again or do I need to take it to the garage to be sorted.

Sounds like your car may have forgotten it has Bluetooth installed. In this case, you'd need access to VCDS to remind it 
See if you can get someone with VCDS to check telephone prep is enabled
I think it's an option on the CAN gateway if memory serves

Haven't heard of the car "forgetting" about the bluetooth being installed... but yes, best to check.
Other possibility is by jump starting the car you may have spiked the module and broken it... although I've jumped my Scirocco a few times and my Kufatec bluetooth has been OK.
Also check the physical connections as it may just be a co-incidence.
I did also have a spat where my RCD510 wouldn't recognise my iPod or phone kit... a few ignition cycles combined with some random prodding of the stereo power button seemed to work lol.
