A clip on my air intake cover broke (Located at the front right of the engine bay). I had it replaced under warranty, but the new one has an oblong hole in it. The mechanic said it was a new design... Does anyone else's have a hole ?

I was looking at Evo website this morning and they have a hot hatch test .The Mk6 Gti featured ,has a picture of the engine bay and you can quite clearly see the hole on top of the air intake.
It's picture 15 I think

Looks like we'll all be getting the hacksaws out then!

but what's the use? I can imagine that having a hole there, it will suck hot air from the engine bay?

It could be that its a way of getting more air into the engine at higher rev's. Maybe with the 210PS engine, they've found a bit of a fall off in power at higher rpm. Admittedly its possibly slightly warmer air but something is better than nothing if there is a drop in power against expectations from bench testing the engine. (Interesting to know if this is just a 2.0TSi change or across the all of engines??)
The hole is a simple "one part" change. That makes a cheap production modification. To widen the intake in the grille would involve several parts and more cost. Same principle as a jet engine cowling on its intake area.

On the 1.4 it wouldn't I wouldn't think. The way that the foam / rubber sealing is to the bonnet, and so the air that comes from the outside, to the intake is fairly well sealed off.
