window problem after flat battry

Hi all,
I'm new to the forum here. I've come across an issue that I've tried searching on but cant seem to find a similar situation.
I've got a 2011 model 1.4tsi scirocco. This morning the battery went flat, as I opened the drivers door to exit the car, it didn't drop its usual 10mm or so. Instead the door opened with the window in the fully up position.
I've now replaced the battery with a new one, but the window is still fully up and I can't close the door as it hits the rubber seal. Window controls for the drivers door do nothing at all. Same goes for holding the door unlock button on the remote (though the passenger window is working perfectly fine).
Any possible solutions? The window reset shown here in a few threads doesn't work either, as the window isn't moving up or down at all.
